Awesome. I fixed it by downgrading to 2.0.0.
It seems that a lot of stuff is fixed when you downgrade to a 2.x.x version.

This is a problem that persists since a couple of versions. I thought this would be fixed but appeared first in the 3.0.0 version. I play a song/movie / whatever. I pause it with the spacebar or mouse. Everything works so far. I minimize the VLC window or keep it open and browse for example somethin...
I can't play no music no more since 2 or 3 days. I played some songs on MPC and they played through fluently.
Then I de-installed the VLC player. Cleaned it with CCleaner and installed the new version from the homepage.
Still the same stuttering. The stuttering is really unbearable.
dimmel said it. If you go to the website and click on the get VLC button it serves you up the 32 bit file. Although this should work it didnt for me. FIX uninstall what ever version you have. Follow the other operating systems link and download the 64 bit version. Install. Solved all my VLC problem...
