Aha! I found the culprit. It's the "Video Auto Scaling" setting under Advanced Preferences->Video. Maybe VLC doesn't know the proper "scale" of video in some settings, and so it just defaults to whatever the window size of VLC is? I'm not sure I like that choice as a default. IMO...
