Update: Seems to be gone in vlc-2.1.0-x86_64-20130523-0137

I too have this problem, with 2.0.6. I have tried to reset setting, completly uninstall VLC (with AppCleaner) and download it again, i have also tried the latest nightly build (vlc-2.0.7-x86_64-20130519-0319). No change, still clipping.
