My video driver is up to date. I guessing there isn't a problem with the HDMI, because 16:9 it works smoothly on both screens, with the same files, when using MPC. I wish it was as simple as an outdated driver...

Ok, I regret saying that it was playing fine, because now it is back to being absolutely horrid again... I really have no idea what is going on...

Currently everything is set to the defaults, except GPU accelerated decoding being on.

the latter is a bug fixed in 2.0.6+, either get nightly build (http://nightlies.videolan.org) or tools->preferences->show settings = all then demuxer->matroska->check enable dummy element save and restart vlc. If you do the dummy trick please disable it as soon as you get a new version of vlc since...

I have an ECS G43T-DM1 HDMI mATX motherboard. Disabling subtitles or audio did not improve. Also, in that file in particular, it takes a very long time to make jumps in the video. It just stand still for a while, seemingly doing nothing, and later it plays again. Edit: This also onl y happens in VLC...

Thank you for the tip. I tried to check dummy elements and force ffmpeg threads to 1, respectively, and restart vlc after each change, but still no effect. Mkv files still play sluggishly as if the system is overloaded. I start to feel like I'm a lost cause. My problem might be special and unfixable...
