I am using vlc windows command line to transcode video to change the aspect ratio. This should be fixed in head (upcoming 1.1) you can try nightly build tomorrow to check if it works for you.

I still seem to have this problem. I am using 1.1.11. Has this bug been really fixed? Thanks.
