Found it. I had earlier seen the player controls in fullscreen, and just assumed that those controls stayed there, instead of dissappearing after a few seconds. I checked the option that said something like Show Controls in Fullscreen View (earlier I had unchecked it).

OK, I've noticed that OpenOffice has the same problem, which might suggest that its a Windows issue, but then again, MS Office 2010 doesn't have this issue, and I know I've gotten other media players to appear like I want.
