Is ffmpeg-mt(threading) enabled when ffmpeg-hw(hardware acceleration) is enabled?
According to the log, threaded decoding is disabled but slice thread mode is enabled.
(I saw the source code, and slice thread mode is disabled when ffmpeg-hw is enabled and codec is MPEG/MPEG2.)

We can disappear the dialog.
But if the dialog doesn't appear, when user add a lot of fonts or delete the caches, VLC seem locks up without warning.
We can't estimate if the font cache will be regenerated or not, so we show this dialog every time.
Font cache is generated only when you add a new font to the system, and it's stored to ~/Library/Caches/fontconfig.
You can check the cache files' time stamp.

If you use srt subtitle file, can you explicitly convert the srt file's charcter encoding to UTF-8?
I can see ÆæØøÅå in the srt subtitle file on VLC windows/mac.

I don't have Arial Unicode MS, so I can't answer you can see Japanese subtitles with the font.
Can you try to use another fonts? There are many free fonts for Japanese.
There are some fonts which you can select in the preferences but you cannot use. If you selected such type of fonts, Arial (c:\Windows\Fonts\arial.ttf) is used as fallback.
