When I had the same problem with an older version of VLC, I solved that issue by using the «Delete VLC Preferences» script, which can be found in the «Goodies» folder of the Install package.

Well, I wasn't actually using it with VLC, since I didn't wanted to use an old VLC version (lacking other features) just for my MP3s. Yes, I'm really missing the Growl function too. It's just annoying that there's no way at the moment to display something like the track name, album and artist without bringing the VLC window to front.
