Folder issues

I recently upgraded to version 2.7.2 on my iPad. When I try to upload TV shows onto VLC it seems to create automatic folders with some episodes of a series but leaves the others out. I cant add or remove files from these "automatic" folders and there is no way to turn them off. I used to have no trouble, I could even upload shows in pre-created folders and they would upload perfectly. Is anyone else experiencing this or at the very least knows how to correct it?
