I had a similar problem when I tried to convert a YouTube video.
I typically use the MP4 container profile "Video H.264 + MP3". Extracting the codec and converting, the same thing happened. No sound!
Trying again I used the MP4 container profile, "Video for MPEG4 1080p TV/Device" and was successful.
Looking at the profile details, I cannot see any differences between the containers however. I am using version 3.0.11

I'm having this same problem. I have .mp4 files edited from my phone, I'm trying to scale for DVD.
The video transfers fine, but I always lose audio track, unless I choose MPEG Audio at 128 kb/s, which ruins the audio.
The codec in .mp4 is MPEG-4 AAC Audio (mp4a) at 44100 hz / 32 bits.
I don't now why MPEG Audio at 128 kb/s, would work, but MPEG-4 (AAC) doesn't? And why does kbps range max out at 512 even if you choose .wav? CD Audio is 1411 kbps for instance, and those .mp4 files with 44100 hz / 32 bits are 2 822 kbps. They still play fine in VLC.
