... SPDIF sound appears to reset to normal sound, then again to accumulate to some kind of resounding echo after about 1 minute from the toggling og S/PDIF.

As of late some movies sound like queueing while watching, toggling the S/PDIF in sound makes the bubbly sounds go away for about 1 minute, then it has to be done again. Not sure if this is one codec in particular or what is going on, I have hardware acceleration on the AppleTV 4 enabled.

You can configure ALSA to do that using remapping and A52 encoder output. Don't ask me how, I am not familiar with ALSA syntax.

Are you using S/PDIF or HDMI pass-through in one device? It's kinda hard to guess what is going wrong without logs.
